If it's materials for engineering, they aren't cargo and transfer seamlessly from ship to ship.
Your cargo will transfer, but only if the new ship has enough room by default.

Commodities, on the other hand, are items that can be sold at marketplaces in stations. These do require cargo space in the ship and won't allow to switch ships unless the new ship has enough cargo space to hold what's in the old one.

Note: certain, rare commodities will be required as part of the requirements for an engineer unlock. In those cases, since you don't have a fleet carrier, make sure you have fulfilled all other requirements before you buy the commodities for the engineer unlock.
Sell your cargo. The materials required for your FSD are still in the materials inventory, it's separate.
