You can try to disable the Steam generic gamepad support for this game:
Open the game in the Steam Library.
Click on the "Manage Game" button on the left.
Click on the "Controller Options" button.
Click the "Steam Input Per-Game" drop-down box.
Select "Forced Off".
Or try to disable it in a Steam controller configuration.
I tried this, the top solution, but it didn't work. Like I say, the joystick works in all other Steam games. I also use a Logitech G13 speedpad, but it is just seen as a keyboard, not a controller. And everything worked fine 8 months or so ago. I have changed nothing.
Steam still see's it as a gamepad in it's list of controllers for Elite Dangerous. How do I change this? It looks hardwired, no hardware options to change controller type.
Maybe I am not opening Elite right in the Steam Library since there is no manage game button on the left.
I just installed Drivers - Package 2020_TFHT_2 (there is an newer version.. but using 'if it isn't broke' excuse to not install that)
I'm presuming you did the unplug/replug test.
If you get it to work you should test to see if any issues with Z axis. Seems its a issue for some and just wondering when you bought your T16000.

Secondly, steam shouldn't see your controller where ED is concerned, at all.
This is bc the steam advanced controller input will assign a fake hardware ID which in turn will void ED recognition of ditto. (the way to get it to work with steam advanced controller overlay(where you also have numbered/custom menus etc) is to insert that ID manually into the bindings file, however it can be really difficult to get to work)

I had same problem with my Thrustmaster T1600M FCS Hotas, it did not show up in control settings .So as Planewalker states do that and i am sure you will find your joystick settings back into the control options, i think it happened to me because of using an Xbox 360 gamepad in some Steam games.
None of this worked to make my joystick function.
Also, where is this done, my Steam menus don't have a "Manage Game" button on the left?

You just select the game from the library menu, correct?
Elite Dangerous calls my control profile "Generic Joystick", is that correct?
Also I am doing all my joystick tests in the Training simulation for docking, but it prompts you to press joystick buttons so I assume a joystick works in training sims.
And again, the joystick works perfectly in all the other Steam Space/Flight sims I own. IL-2, Rise of Flight, EVERSPACE 2, End Space, many more. The problem is pretty obviously Elite Dangerous and Steam.
Having new-ish drivers for all hardware is just generally good form.
(earlier driver versions can be required in some edge cases tho)
As long as you got it to work, there's only one thing left to say:

I also want to mention the FCS is the HOTAS version. without the TWCS it's just the T16000m lol.
I see players with HOTAS are getting it to work, but trust me if you buy a T16000M joystick from Thrustmaster it is always the FCS model whether HOTAS, single, or dual stick. That's all they make currently. It is not supposed to require a HOTAS setup, but some Devlopers are under the impression that FCS is always HOTAS. Tell Thrustmaster, they sell the FCS as a stand alone joystick. MechWarrior 5 had this problem where the slider throttle at the stick's base was left unassigned because their only layout was for a HOTAS. Fortunately I figured out the slider needed this line added to the .REMAP file....
"InAxis=GenericUSBController_Axis4, OutAxis=Throttle_Axis1, Invert=TRUE, Offset=0.5, DeadZoneMin=-0.08, DeadZoneMax=0.08, MapToDeadZone=TRUE"
.....to make the stand alone Thrustmaster T16000M FCS throttle work! And that is why it does in MW5 because I don't think the Devs over there have added the line yet.
Please Frontier, don't doom me to buying a HOTAS throttle, the slider on the T16000M FCS works just fine and Thrustmaster sells this joystick as a stand alone controller.

The T-16000m-FCS still doesn't work and about 3-4 months ago it was working fine so Frontier and Steam have changed something that disabled the T-16000m FCS when used as a stand-alone joystick (not HOTAS). Pretty soon this is going to result in lowered sales for your game, Elite Dangerous, as I think the majority of joystick users now use the Thrustmaster T-16000m, it's just better than other sticks right now, and most of them are not using the HOTAS configuration. So they come to Elite Dangerous and their joystick is just dead in your game.
Steam calls my T-16000m a "Generic Gamepad" now and has no idea what the inputs should be. I suggest maybe you start there, Frontier Games, and try to sort this new BUG of yours out with Steam.
