Basically you should just get out faster
Just aim your ship make sure to stick to the green lights on the right
and press that turbo boost!
Boosting through a mailslot is a reckless flying, and should be used with care. :)
I remember back to just after release and I was with a friend at a station while he was purchasing a Viper. He loved that ship before the Gamma wipe and was pretty excited to get back in it.
Throughout Beta he would always boost out of the mail slot, while I was someone (and still am - depending on the ship - who will drop speed pips and apply them to system and keep landing gear deployed.
His maiden Viper flight was over in seconds as he smashed into an incoming NPC (back then, they didn't approach on their green light side and generally only through the middle of the slot) and he instantly exploded. The worse thing was, he didn't have enough for a rebuy. I don't think he logged on for weeks after that.
It's probably this. Used to happen to me a lot when I was getting used to things. It happens just as you are going through the opening, but the message sounds more like you are trying to dock without permission. It's solved by keeping your speed above I think 60m/s as you go through the slot. But as long as you keep moving they'll just warn you and then forgive you.
On the flip side, don't go too slow on the way in either. You may get that warning below 60, I'm not sure... but even above that if you're not going close to the speed limit you're likely to get run over by any NPC ships behind you. Busy stations can be a bit tricky. Get through the slot and steer yourself up or down to get out of the way before slowing if you need to look for your landing pad.
I got rid of the Autodock system. I wanted to really learn how to minutely control my ship in flight. At first, I was thankful for it, but I think about day 3 in, I knew it was limiting my flight skills.
