IF the controller works on your computer, but the game doesn't detect input from it: Go to the games properties in steam and set the "Steam Input per Game" bit to "forced off".

Apart from that though... Focus on the controls you'll use in flight/combat, you'll have to set a couple of axis controls to button commands (need 3 axis for movement and another 3 for rotation, so maybe try yaw and vertical movement on buttons?
You'll need to have 2 fire buttons, firegroup selection, a boost button, a switch for scanning/combat mode, flight assist toggle (or hold) button etc...
You'll also need targeting options, countermeasures (unless you set them to a firegroup)... A push to talk button for comms if you're flying with wing mates is a good idea.
You shouldn't need to set everything though. A lot of stuff that you don't use in flight or combat, you could keep on your keyboard... Or just use the in game options to activate them (for instance things like lights/landing gear/cargo scoop/wing beacon etc can all be done from the right hand panel in the ship interface (would LOVE to see the ship interface updated to use with VR controls, point and swipe etc but that's another story).
And remember you can set key combinations in controls (think of it like using a shift key instead of trying to remember various random combos - saves confusion).
