I use the TARGET tool to assign default keys to the buttons where I can and in game options where I cannot. How that is going to work for you is entirely personal.
On the Throttle I the middle finger up/down to CTRL and SHFT. My thumb button on the side is set for J; this way I use the same button for Jump and supercruise. In control options of the game you can assign shift+1 to do one thing, and ctrl+1 to do something else.
PSA - back up your keybindings file on your PC, as they can get overwritten when frontier updates Elite.
In TARGET the default setting is to PULSE; I find that HOLD works better.
Get your axis straightened out. I invert my pitch, but that's the way my brain works.
Middle thumb hat is speed 75%, 50%, 25%, full stop.
joystick hat up/down, left/right in menus, targeting while flying.
Pinky button-FA on/off. Ring finger boost.
The SRV was a problem. Im using the joystick for turret, and the throttle paddle for left right.
the joystick on my throttle is really sensitive. up/down, left/right thrust.
Alt flight control: when landing joystick hat for forward/reverse, left right thrust.
I don't use the buttons on the base of the stick much because I tend to hit the wrong ones.
Have fun with it, and don't get frustrated. As I said it took me a while to get things where I was comfortable and remember where they are mapped.
Try and group things where they make sense.
Hi i have a question about TARGET.
After you set up your buttens and axis in target, Is there a file that you have to put in the elite dangerous folder in order for your target bindings to work?
Yes, if you mean to assign keyboard keys to joystick buttons, I believe.
Otherwise, you just need to load your joystick profile in target before running ED
with the game running options-controls is where you add the stuff that doesn't plug into target gracefully. like shift+1 to do something or ctrl+U to do something.
If it helps, here's my profile for E:D 3.2:

I've modified it a bit for 3.3, though.
Basically, now I'm using the thruster's "5 blue" button as a full modifier, so I can switch between combat and exploration modes using the "purple hat" buttons.
Also, I'm using the thruster's ministick, single buttons and wheel to handle FSS:
