It's better to pay your bounties in the ship you did the crime, without storing its modules aside. Cleaning them might be more expensive than the risk of flying the "hot" ship to pay your crimes.
You can pay your bounties at any system with an Interstellar Factors service. Open the Galaxy map, go to the map function (as opposed to the realistic function) and filter by services, select Interstellar Factors and then head to that system and station.
Conversely, there's tons of out-of-game resources that you can use to find this stuff, but I'll let someone else name them because I can't actually remember which does what right now.
