Otherwise if you take a little time to learn mednafen with mednaffe gui you get a very nice alternative emulator that works great with PS1 and more.
It is important that inside the cue file the FILE "NAME OF GAME.BIN" matches the actual bin file name. So if you have renamed any of the bin/cue file you need to edit the cue file also.
Get yourself a copy of epsxe 1.9 and unpack it.

get a copy of pokopom - xinput plugin and extract it to the plugins folder

get a copy of shark and unpack it to epsxe folder

Now enter epsxe folder and run patch.cmd
Now run shark_padconfig.exe and set pokopom as input plugin
Run steam and add epsxe as a non steam game and then enter BPM and configure the steam controller to game pad.
FINALLY run EPSXE trough steam and have fun!

create a inis folder under epsxe folder
go here http://ngemu.com/threads/peteopengl2tweak-tweaker-for-peteopengl2-plugin-w-gte-accuracy-hack.160319/ and grab latest one (as of now gpuPeteOpenGL2Tweak22.bin.zip)
unpack and plae it in the plugins folder
setup epsxe to use PeteOpenGL2 Tweaks 2.2 (name might change with later updates)
make sure you have Pete's OpenGL2 Driver 2.9 (in plugins folder)
Run epsxe oncee and check so game starts fine.
now enter epsxe\inis and open "gpuPeteOpenGL2Tweak.ini"
find the section at the bottom labeled [PadPlugin] and change the 2 lines below to this
now add epsxe as a non steam game and fire up BPM. Configure your steam controller to game pad mode and enjoy latest epsxe with your steam controller.
There is a few problem that might be in effect. First make sure the steam overlay works (press the steam button). If it does and the configuration is game pad then go to the links above and make sure you have installed all the required (for example VS2013 Redistributable) files.
fire steam up in BPM controller is set to game pad tamplate i launch epsxe then i run the iso of the game but the controller has no effect what so ever and i can't keybind anything in the joystick menu.
