That might be another issue of single player I'm afraid. The game may only spawn drops in when the cave is loaded, and on a server the cave can be loaded (albeit in stasis) all the time. But on single player it only loads in when a player enters it (that's why players in non-dedicated sessions are transported to the host player when they go into a cave too - the map outside the cave is unloaded from memory), so the drop timers might just not start to count until the player is there. And I don't know if the entire cave loads in one go, so when you're at one drop location, others might not be close enough to be loaded.

Sadly single player was added in largely as an afterthought, and never fully tested/balanced/bugfixed (actually the entire game as a whole was never fully bugfixed, but single player moreso...). If you're able, I would recommend playing your solo games on a locally hosted dedicated server instead - it's somewhat less buggy in that guise.

You can use mod called "Faster loot crate".

Yup and i think it does the same to cave enemies too. Like for example caves on SE are completely devoid of enemies unless you wait around few mins in the cave after you enter. Then enemies start popping up.

With regard to the creatures, the enemies do spawn in when the player enters the cave, however because Ark loads in creatures before the world geometry they fall into the void below the cave and either splash around in the water plains there, or be deleted by kill volumes. You can use K camera to look under the map and see them sometimes, or the admin ghost command to fly down to them. So that's why it takes a while for the ones which died to respawn, and the ones in the water plains rarely despawn so they never reappear, meaning caves also often have a limited number of creatures and can be very easy to complete.

Another of the numerous bugs which plague single player mode over and above the ones which are common to the game in any version...that's why I constantly recommend playing solo on a dedicated server instead. And yet another example of how Ark Evolved was left without some vital bugfixing and balancing, while WC moved on to Ascended.

Lots of true stuff in your post.
dinos going undermesh is imo by far the worst issue of ark.
happened to me several times with tames/ wild dinos and on SP as well as in multi.
