FOr the Center there are lots of good places. My current base is on the cliffs above the lagoon on Topical Island north, with an elevator leading down to the water. I've also built on the small island directly across from Skull Island. Really it's hard NOT to have good access to everything on The Center.
There's a shelf in the water that is just deep enough to make a water pen without having to spend tons of resources to go from the floor up.

Another bonus of that spot is that the Caverns of Lost Faith is right off the shelf down at the sea floor, so it's a short trip with your water dinos.
I've now got a bunch of water dinos in there. Mated pair of megalodons, a basilosaurus, etc. and there is still lots of room.
another good location is the northwest of lavaisland. its a very flat area and easy to handle for huge structures.
jungle north and south got good metalnodes. you can just take a part of the beach.
when you are well prepared for the elements xD you can use the beach next to the northern snowy mointain. there are flat places in the water. you can place behemoths to protect your fishes very easily. after a few meters it goes straight down to the deep sea. also a nice add.
Southern Islets region: there is a tiny island at the mouth of a river before it empties into the ocean(just north of the stony peninsula). The waters just south of it can house water dinos(just south of the tiny rock there). The island can be walled off and with walls intot he water for your dino pens(squid has to be walls off in the deeper shelf just south of the tiny rock only).
Beaver dams, metal nodes(about 8 nodes on the small mountain north/northeast of the island in a short walking distance), oil nodes on the deeper shelves just off the coast there, pearls and oil nodes in a cave not too far underwater to the south east, and more.
Early game before you set your base up, the elbow shaped rock on the tiny island can be climbed up(and dino's parked up on) without fear of most dinos climing up to attack. There is also a small hole from the top leading to a crawl space (jump down in to then crawl to) for added protection if need be.
Only things requiring more time to get to are crystal(mountain to the west along the coast) or obsidian in the north. Carnos and raptors(occasional alphas) are the most dangerous things that typically can roam down your way but if you travel north up the river you can encoutner rex and spino's to its northeast river tributary.
