If that's not possible, it would be nice to have the option to start the game without loading a save game.
You can use a different log file, and thus have multiple saves, by using the command line option (right click HyperRogue -> launch options):
-s <filename>
You will have no in-game access to your local high scores. Unlocks based on land-specific high scores (minefield acceleration, Euclidean mode) will be active after HyperRogue downloads the data from Steam. I do not recall at this moment whether this has been implemented for other unlocks (chaos mode, princess challenge, Yendor Challenge, high-level Yendor Challenge).
Copying the log file, as well as merging multiple log files into one, should generally work, except the PTM, which uses a special format to prevent simply removing the bad scores (although it can be cheated in other ways). Of course keep backups and do not cheat :)
I've just unlocked the hyperstones for the fourth time, though I haven't collected any as yet. If I collect less than 50 and die, can I then load a copy of my current file (545 treasures and more than 2,000 kills) and continue from there? Is that cheating?
Yes, that would be cheating. Like other roguelikes, this game has permadeath, and when you die your save file is deleted, because you're not supposed to use it (or an earlier backup of that file) anymore.
I'd recommend to avoid collecting Hyperstones in Crossroads II or IV; I and III are a lot safer. Also, you can practice collecting Hyperstones in pure tactics or cheat mode (not sure what the unlock conditions are).
What I did in the end was collect about 10 Hyperstones from a Crossroads IV, and then never went near another one of those again. I wandered around Hives and Hells, looking for Crossroads I and III, and grabbing whatever I could safely get before getting away again. I also used dead orbs to mark a path from Orbs of Teleport, Invisibiliity and Space to a Crossroads I. Orbs of Teleport are incredibly useful when there are 20+ enemies on the screen.
