(Note how you in this game BEGIN with the "old style" test chambers, and in the Portal 2, you revisit the old test chambers, and note that you in this game are equipped with the old portal gun, old clothes and the old leg springs)
Remember how the "old style facility" (where you find this test subject waiting line and the GlaDOS potato) is active when you begin this game, but in Portal 2, the old facility is shut down.
The "old style facility" is nonexistent in Portal 1.
So wheatley comes later, after you have shut down the AEGIS.
and so I think wheatly is the one who goes into AEGIS and wakes up chell to kill her.
However, this wiki site: http://theportalwiki.com/wiki/Portal_Stories:_Mel , says that waking up Chell is a side effect of shutting down AEGIS, since the cryogenic supplies will deplete after AEGIS shutdown, and thus Chell wakes up as a unavoidable side-effect.
I don't think the shutdown procedure was cancellable once initiated, so even if Wheatley would be present inside the AEGIS physically, it would be nothing Wheatley could do.
Im thinking in the lines that a AEGIS shutdown was supposed to be only done when there is no life forms left on Aperture Science, and to avoid wasting resources and avoid side effects like wear and tear of the pipes and canisters used för cryogenic stasis, it drains the cryogenic supplies (in the same way you disconnect your car battery and possible emptying it of acid if you are going to leave your car unused for years, to avoid that the battery go bad and start leaking).
And since there is Chell left (and many more people that wakes up, which is then lated saved from disaster by Atlas and P-body), he wakes up as a unavoidable side effect.
Also, I don't think Wheatley wants to kill Chell in the main Portal 2 game. I think its more a programming inside GlaDOS "body" that forces Wheatley to kill Chell (eg, regardless of "who" is attached to GlaDOS, GlaDOS will always attempt to kill the test subjects). When GlaDOS returns, GlaDOS immediately sends away chell to the surface because he don't want to kill Chell since Chell helped GlaDOS to come back to "life" by the moon and space thing, thus GlaDOS "overrides" the kill comand, something Wheatley was unable to do.
