What about Wheatley? (spoilers)
AEGIS detected 3 lifeforms in the facility, 1 organic and 2 mechanical. I assumed this meant Mel, Virgil, and Wheatley, but somehow the 3rd was GLaDOS despite her being mostly dead, and Wheatley apparently doesn't exist in the facility right now.

I was also sure Wheatley was gonna be in this game because Harry101UK is the voice of Aegis, and he's famous for his superb Wheatley impression.

Obviously, but AEGIS's scans don't mention her until in its final shutdown phase.

if you listen at the end when it says that in the background you can hear "you hav been in suspenion for 999999"
that happens at the start of portal two

AEGIS might have scanning for lifeforms that were considered a threat to the facility (can't remember for sure, need to replay it), and only mentioned those.
This... this is interesting. Can you say what line it was that mentioned that?

Wheatly could be a threat but it simply says GLaDOS
Since GlaDOS is not "killed" after P2 end (its rather restored to GlaDOS instead of wheatley), but after P1 end, and GlaDOS is woken up at somewhere in the beginning of P2, I think this game might join in-between P1 and P2, just straight before the beginning of P2.
(Note how you in this game BEGIN with the "old style" test chambers, and in the Portal 2, you revisit the old test chambers, and note that you in this game are equipped with the old portal gun, old clothes and the old leg springs)

Remember how the "old style facility" (where you find this test subject waiting line and the GlaDOS potato) is active when you begin this game, but in Portal 2, the old facility is shut down.
The "old style facility" is nonexistent in Portal 1.

So wheatley comes later, after you have shut down the AEGIS.
Yeah but the thing is that Wheatly is a possible threat
and so I think wheatly is the one who goes into AEGIS and wakes up chell to kill her.
No, AEGIS is shut down at the time Chell wakes up. So that would be a paradox, since when you type 2056 in the AEGIS, wheatley is non-existent, Chell is asleep, and GlaDOS is still unconscious.

However, this wiki site: http://theportalwiki.com/wiki/Portal_Stories:_Mel , says that waking up Chell is a side effect of shutting down AEGIS, since the cryogenic supplies will deplete after AEGIS shutdown, and thus Chell wakes up as a unavoidable side-effect.
a wiki is not always truthful but yes your speaking is getting somewhere MUCH HOPE FOR YOU!
I checked the ending more throughfully now and yes, I think that the draining of the supplies (and waking up Chell) are a side effect of its shutdown, not something wheatley initiates.

I don't think the shutdown procedure was cancellable once initiated, so even if Wheatley would be present inside the AEGIS physically, it would be nothing Wheatley could do.

Im thinking in the lines that a AEGIS shutdown was supposed to be only done when there is no life forms left on Aperture Science, and to avoid wasting resources and avoid side effects like wear and tear of the pipes and canisters used för cryogenic stasis, it drains the cryogenic supplies (in the same way you disconnect your car battery and possible emptying it of acid if you are going to leave your car unused for years, to avoid that the battery go bad and start leaking).

And since there is Chell left (and many more people that wakes up, which is then lated saved from disaster by Atlas and P-body), he wakes up as a unavoidable side effect.

Also, I don't think Wheatley wants to kill Chell in the main Portal 2 game. I think its more a programming inside GlaDOS "body" that forces Wheatley to kill Chell (eg, regardless of "who" is attached to GlaDOS, GlaDOS will always attempt to kill the test subjects). When GlaDOS returns, GlaDOS immediately sends away chell to the surface because he don't want to kill Chell since Chell helped GlaDOS to come back to "life" by the moon and space thing, thus GlaDOS "overrides" the kill comand, something Wheatley was unable to do.

So, Weathley existed even before the first awakening of Chell in Portal 2, wich appears in Portal Stories: Mel, and... even existed 999999 days after, the cause of Chell's second awakening is the destruction of AEGIS, BUT, somehow, when you wake up, you're in another room. The painting and the wallpaper are different... I reached no conclusion, they somehow connected Portal with Half-Life, jsut because of a boat. ALSO, when you enter Aperture Science Laboratories [New Aperture] Virgil says "She couldn't even open a locked door...", normally this could be a person talking to himself, but a AI talking to himself??? I know it's a personality core but still... Check that out for yourselves. I found this thread to be very interesting btw.
