Maybe I don't understand how the animus works but I was under the impression the person inside it can go back down their own lineage. So if it's a single person in modern day that can visit both Naoe and Yasuke, wouldn't he/she need to be a descendant of both of those characters?
The most recent AC game I played was Odyssey, where the player experienced Kassandra from DNA traces on her weapon. It looks like they've gotten around the lineage thing.

She is playersexual, just like Yasuke. You decide if she is asexual, straight or lesbian. She has three romance options: 1 female, 2 male
