Search everywhere, inside and out of every building. And along every walled part of the castle. Look closely on the map to see its exact size. Sometimes they have lower levels and other connected areas.

It is a somewhat confusing gameplay decision, castles should always have their loot available, even if an assassination / story target is in the castle.
There are quite a few of those locations that only unlock the legendary chest once you have finished a quest, there is also a fort in Iga for example, that has an ally quest you need to do first.
