You can use him most of the time but you cannot climb some buildings or complete some quests without switching. It is an easy switch anywhere out of hostile area. Even at castles you can go up to the sync spot on top out of hostility and switch there too.

You won't even get access to him until many hours into the game. You cannot play him completely exclusively. It is mainly Naoes story, Yasuke is mostly along for the ride.
