I have attempted to disable steam cloud as well, to no avail. I've seriously done everything possible that I can think of and can't get it figured out!
What you could try is changing/adjusting the install directory (after deletion of course) and also make sure you're save files are backed up just in case because i think it's best to start with a fresh install altogether. I have done that a few times in the past and it works for me at least.
Also you stated that it's most likely after a certain patch, so that does explain a bit why you should consider deleting those previously saved files, and start over with a fresh install (even changing your install directory would be helpful imo..) Good luck!

Within this folder you'll find your biodata.bin file, what I found that worked was using somebody elses save file, I took it upon myself to use this link through this website

go to the bottom where it asks you to put in the password for the file, the password is the website name itself. Immediately upon entering the password it should prompt you for a file download, directions are there in the site but all you have to do is go in and extract their save file (biodata.bin, again) and replace it with your current save file (which is most likely corrupted data)
I'm sure there are better options, this one gives you a whole different loadout with a finished game but also lets you restart from nothing, nonetheless at least getting the game to function properly.
I'm no pro at figuring this stuff out, this just so happens to be the only way I could figure it out personally to at least be able to play the game again. Download files from other users at your own risk, of course.
