Yes, you can go to the zone section, click on add to area or whatever and pick manage areas. Create a new animal area, then using the add to area tool, pick the new area you made (and should name to keep track) and draw an area.
Then when you click animals, you can select which zone to confine them to. This way you can keep them inside safetey of walls or out of your houses or whatever. Can do similar with people (just make a new area, not animal area) and set it so they can only be in certain spots if you need to (inside during fallout, away from traps, etc).
