No choices from W2 stop the Eternal Fire from starting its witch hunt, that seems to be one of the central points of W3's plot as far as I've gotten. I doubt there is a way to save Kalkstein.
I'm still in the middle of the Novigrad questlines in my playthrough, but so far she hasn't even mentioned such things. Sad, as I had spent my W1/2 playthroughs making choices towards a relationship with Triss, and abandoned the political questlines to save her, then find out Geralt immediately dumped her after W2 anyways.
The W1 endings effected next to nothing in W2, so I came in to W3 expecting it to be the same.
Elf dude says "Yeah Dandelion went to see Kalkstein to build a bomb..."
I do a fist pump, woot I'm going to meet Kalkstein again, hope he's not pissed about me vendoring Raven's Armor!
Then Elf Dude says "...to bad they burned him at the stake."
