If you are going to go rogue it's definitely a better idea to do it before you trigger the last mission. Get all the little stuff out of the way before you finish the game as it's always a 50/50 chance whether you'll want to continue on or not.
They should had made a sequel of this one with more story, more ships and better design, there is literally no game like this one besides AC Black Flag if you count broadsiding as a thing, and this is a 2015 game.
TBH, to play RGO I rather play EverSpace all over again which is a hell of a good game with great music themes, I would say even underrated.
