Start an inquisition and use inquisitors to clean other religions from your own cities, it's more effective. Also make sure you create religious units on cities that follow your religion, otherwise the units will be from the religion that is dominant on that city, so you're actually spreading Catholicism.

The only way to gain back your religion is to found a new city, rush the holy site, and then create an Apostle. It will be an Orthodox apostle again. Your city was converted and your holy site produces apostles from catholicism.

Does using a military unit on an enemy apostle/missionary only reduce the enemy religion in nearby cities, or does it boost yours as well?

Apostles(also Missionaries, Inquisitors) spread the religion that was dominant in their birth city at the time they are "built". So if your city is now Catholic, the religious units you make there will spread Catholicism.
Build in one of your remaining Orthodox cities. If you have none, well, you're out of luck, Orthodoxy has lost in this game!

It will only reduce their religious strength. To get the boost to your religion you need to kill a unit in religous combat.

The religious units of AI are annoying in this game. I was doing well as Arabia with a handful of cities, but founded my religion last as I didn't focus on gaining a prophet. By the time I was able to generate faith to gain my first apostle, my neighbor had already started converting my cities, despite me asking them not to. They rarely seem to care about breaking their own promises. When I nearly had enough faith to get a second apostle to start an inquisition, they finally converted my last city. I went to war with them and took over all their cities, but none of my religion ever came back, despite no longer spreading it and my holy city constantly saying it was gaining followers on it's own. After 100+ turns, my religion's followers remained the same count, always less than the opponents.
AI promises are crap and if you don't play aggressive with your religion, you'll be smothered in someone elses's.
