Why do people hate auto bhop?
How does it exactly affect the gameplay? I mean it should not make any difference but.. it seems like people hate it? But why?

They are uninformed, that's all.
While I think it's a stupid and useless feature it doesn't change the gameplay in any way(almost).

Actually there are 2 parts to this.

1. cg_autohop 1 which makes you able to continue jumping by holding down jump instead of having to click jump for every jump repeatedly.

2. Automatic acceleration or auto bunnyhop which was added at the same time. This is enabled on all standard servers except duel servers. This is enabled even if you play with cg_autohop 0. This makes you accelerate by just jumping and holding forward so you don't have to actually strafe jump to accelerate.
The weird thing is that this makes the movement physics different in Duel than in other modes which is unintuitive and pretty stupid.

Automatic bunnyhopping is way slower than doing actual strafe jumping so it's only a crutch for new players IMO. You will still be slow as hell. The maximum speed for auto-bhop is 600 something UPS and that's after alot of jumps.
In comparison you can reach 600 from one circle-jump and one strafe-jump and then you can continue to accelerate up to infinity basically with normal strafe jumping, way beyond 1000 ups atleast.

If you are actually strafe jumping but you are holding down jump with cg_autohop 1 you are also going way slower than a player who clicks jump everytime he's about to land. That's because you don't accelerate as fast when you are holding down jump. For maximum speed jump should be pressed as short of a time as possible.

But to answer a bit more specifically about why some people hate it:

- Autohop can cause some unwanted doublejumps when jumping on stairs, near walls, or ledges.

Doublejumps are performed by jumping twice within 0.4 seconds (iirc) and are most often seen when jumping out of a teleporter. You gain more height on the second jump, so accidentally triggering this behavior can cause you to "float" in the air for much more time than you would have normally wanted (delaying the chance you have to change directions, accidentally jumping into lava, etc). *Besides using teles, other doublejumps are quite rare (you can use a headbump on hektik to doublejump up to the plasma gun).

- One advantage to autohop is that the doublejump behavior allows you to reach some platforms/ledges much easier. Some examples: 25hp by RA on furious heights, RA on aerowalk, 50hp from lg on toxicity.

One thing I've noticed about the doublejump with autohop is that it seems to be triggered much more consistently and often at 250 fps as opposed to 125 fps. So if you're playing at 125fps, you probably don't experience the doublejump effects as much.

Should you disable it?
As long as you are careful with your jump bind, accidental doublejumps shouldn't be too much of a problem. There are some high level duelers that have it on while others turn it off, so it is mostly just preference based on whether you think you can utilize the doublejumps or if they are too much of a nuisance.
