Could it be that you're mistaken with the romanization of the word? I wouldn't know about the origins of it, but a simple google search returns several places and people named "Kharak", including Karachi, in areas that are known today as Middle-east and India.

"خر" (KhR) translates to "esod"
"خرء" (KhRHa) translated to "dung"
"خرءك" (KhRHaK) translates to nothing
now i'm also confused about the root thing, because how dung as a word can emerge from esod makes no sense to me...

As a child I had 2 pet cats, one called pu$$y cat, the other called caty puss. These were shortened to pu$$y and taty. A beaver is a large nocturnal semiaquatic rodent. etc.
I don't remember anyone making a fuss about Kharak back in 2000 when Homeworld was released.
