UPDATE: Version 1.3 relased
Patch notes:

1.3 - March 14th, 2018

-Balance pass on all bosses
-Some bosses that were too challenging were toned down, namely Lamia and Sand Dozer
-Others beefed up a bit, mostly late game bosses and optional bosses
-Hard mode final boss's "charge up" move slowed down by 50% to give you more time to react-
-UI Sound effects updated
-Apple of Unlocked Potential and Apple of New Limits have been removed from the game
-Class changes 1 and 2 are now forced as part of mandatory game play

Would it be possible to add the option of selecting which UI sound effects you want? I'm used to the old ones and the new ones are very disconcerting.

How will the class change... changes affect players who had received the apple(s) but hadn't yet used them? Will the apple(s) be deleted from their inventory and the class change selection window appear when they load their game? Also, will this affect current save games or only new ones?

You can still use the apples as is, and you will automatically promote once you reach the previously apple-bearing events. Let me know if you run into any issues!

It created some issues with the sequence of player power increase because yeah, they don't get used. Skyborn's not meant to be a "kick you in the gut" kind of game so I just made it automatic.

Yes I still very much love this game and my dreams of a sequel will never fade. Some day I'll be able to make it.

Interesting that you did a balance pass for some of the more challenging bosses after so long, but nice to see a game get this kind of love so many years after~ Was there anything that sparked it, or was it just on a whim? Admittedly I felt there was more hard mode balance issues with Echoes than Skyborn when playing through, though that might just be because I hit a solid wall on the final set of bosses and got grumpy, lol. Still need to go back to Echoes and beat the hard mode bosses one of these days.

And the apple change makes sense since I was one of those players that hoarded the apples for so long, haha.

I just love Skyborn so much and don't like the idea that it's just sitting neglected...

Very sad to see the apples gone - the old way of getting all the bonus abilites was making it worth the effort

You still have to do all those things, it's just that the game in essence makes you eat the apples right away. The purpose was to make sure players were not missing out on the first one, which can lead to some wonky and unfair circumstances.

Hmm, could always add steam workshop to continue the game onwards with new stuff to do by players imagination. :)
