Since all the streams I've seen so far enable this mission, I can't really say what happens if the mission is disabled. Lost and Abandoned sets it up so that you start with the Reapers contacted, the Skirmishers following suit upon the rescue of Mox, and the Templars need to be found through Covert Actions. This last part, the fact that the Templars need to be found through a Covert Action, hints to me that should Lost and Abandoned be disabled, it might be possible to contact the Templars first before the other factions. This would lead into getting a Templar as the first hero.
Advanced options very unambiguously state that there is a choice of starting faction, and devs on a stream also quite unambiguously stated starting faction is random otherwise if "lost and abandoned" mission is disabled.
In all Information we can get and see, we have to find the Templars like we build up our PSI-Soldiers in the Main Story of XCom and XCom 2. If you wanna have Templars, you have to play the Storypart and find them.
In all XCom Games you are underpowerd to the middle of the Game, at that time we will get a balance to the enemys and at the end we have the power to beat them. That concept won´t change and that´s good so.
