Remember Senator Armstrong? Same thing - you can understand and even sympathize with his goals, but his methods of reaching said goals are just not it.
And Metaphor's MC is also "moral". He's just not a "goody two-shoes" kinda guy. Those are two different terms, mind you.

Without spoiling anything, I just finished the opera house and feel even worse now. I think it’s a classic case of pursuing goals without having adequate knowledge and doing something terrible in the process.

The idea that killing is inherently immoral is a modern western belief. One that can only exist because people in the west are largely insulated from 'real life' and all the death that exists in the world. For 99.9% of human history this belief was not widespread.
The game does not represent the modern western world, so personally I dont see anything shocking with it. Especially since Louis is not a good person, not an innocent person and he will never give up on his ideals and thus opposition of the MC.
