I see them but cannot pick them up. They’re not highlighted but I can see 3 of them there, it is a common bug. See below:

As far as I remember one of the markers for this mission was missing on the map, namely on the big island in the center. There is a cogwheel puzzle room which has 3 little wheels, I think. I vaguely remember that I got there from an anchor point in the east of the island. It was the first of those rooms that I found without any map marker, that is why I remembered it. I had to return there later to pick up the wheels so they are in Indy's inventory (I think in one of the puzzles all 10 are needed to solve it).
1.) Select the Process
2.) Enter the Value of ur Cogwheels and search them
3.) Go to the 10 Cogwheel Puzzle Spot and Place one, research after that with the new amount of wheels (1 less then before)
4.) Continue until only 2 more "Results" are shown and Copy them to the list.
5.) Now mark both, press right click and "Change Record - Value" to something like 5 or 6.
6.) Pick up the remaining placed Cogwheels and u should have 10+ in your inventory.
I’ve heard this is an option, but I’m a bit skeptical in case it blocks out achievements or gets me banned or something. But right now I literally have no other option but a patch.
Thanks so much, I’ll give that a try. How do I get CheatEngine? The instructions you gave me seem a bit confusing.
TL/DR version: If you're experiencing the cogwheel bug, go back to the puzzle at the entrance to the hidden pyramid, remove some of the big cogwheels, and see if the little ones show up. This was my experience...
I had 8/10 cogwheels and couldn't find the last two. They didn't show up on my map and I revisited all of the puzzles locations to make sure I hadn't left any behind. They weren't there.
The most obvious place they could have been was in the very first cogwheel puzzle (at the entrance to the hidden pyramid). When I did that one, I didn't know about the other ones yet, so I had no reason to think I needed to keep them. I checked there at least three times, maybe more, and I SWEAR they were not there. I was 100% sure the game was bugged and I was never going to find them.
I went back one last time, still didn't see them, and decided throw one of the large cogwheels into the boat to try and use it on another puzzle.
I grabbed a big wheel, tossed it in my boat, then I turned back around and THERE WERE TWO SMALL COG WHEELS IN THE PUZZLE RIGHT NEAR WHERE I REMOVED THE LARGE WHEEL!!!
I can think of 3 possible explanations...
1. They were there the whole time and I just didn't see them the first 3 or 4 or 5 times I checked.
2. They had spawned back in their original positions but I had left a large wheel in that same position when I completed the puzzle the first time, so it was covering them up.
3. Moving the large cogwheel somehow triggered the small ones to spawn
All I know is, I have 10/10 now and I can sleep tonight.
So, if you're experiencing the cogwheel bug, go back to the puzzle at the entrance to the hidden pyramid, remove some of the big cogwheels, and see if the little ones show up.
Hope this helps!
