I'd like to call it a bug. does anyone have the same issue as I do?

so this happens after I went through the main game and went back to my exploration.

First, there is a Mystery in Gizeh called A Thief's Promise which I didn't finish during my first runthrough, and when I come back to it there isn't any yellow indicator on the map at all, I don't know where to find the missing Nazi that I'm asked to find.

Second, it's about the radio frequencies in Sukhothai which I obviously didn't finish either when playing the main game, and in the final sequence we saw that Dr Jones and Gina parted their ways, which I suppose is why I can't give the frequencies I found in Sukhothai to Gina, every time I try to call the boat using the radio and to submit what I found, the game just glitches, I can't use the radio and boat any more and the mission isn't complete for sure.

I honestly don't know what to do about it as I'm trying to reach a 100% completion
