Safe code hints

How comes, on some safes there is a total amount of hints, but I can only find a limited number of them.

Like in the side mission "father & Sons": My diary tells me, there are 6 hints. But I find only 2. Ok, I solved the puzzle with those 2 hints, but where were the other 4?
