When you go to access your upgrade and you look at the panel the two on top are on the roof of your Seamoth while the two on bottom are the ones on the nose. Like Yormina said you can click and drag a module to put it in a specific place. If you just left click the module in your inventory it autofills whatever slot is available.
I never really noticed how it really works until now...
I guess there's always something new to learn!
