Everything will carry over but you don't have much of an arsenal at all in Seperate Ways.
It just doesn't have any of the replay value the main game has so there's hardly any point.
Separate Ways does have a New Round. You can indeed start New Game Plus if you save your Cleared Data after finishing the game.
The only way the game allows you to save your cleared data is if you UPLOAD your score. The reason you weren't given the option to save after you cleared the game is because you chose not to upload your score to the leaderboard. This is clearly a mistake that they never got around to fixing. If you want to save your game and start NG+ for Separate Ways, you have to Upload your score after all the end cutscenes.
The Merchant will sell you a Chicago Typewriter in New Game Plus for 300000 psts. So, you can play through Separate Ways as many times as you want to save up for the Chicago Typewriter and to finish capping Ada's health bar.
I just finished Separate Ways and uploaded my final score, but the game still didn't give me the option to save at the end, so I can't start Round 2. Why? Do you think it'll work if I reload my last save before the final boss and do it again?
Edit: I just did it again and it allowed me to save afterwards. No idea why it didn't work the first time. I think it actually asked me if I wanted to save, but then the typewriter menu didn't come up. Maybe the cursor jumped to "No" when I wanted to choose "Yes"? Whatever.
You're not alone, this also has happened to me before, the clear save prompt didn't appear (at least as far as I recalled) had to replayed the last save to beat it again and then it appeared, just some dumb glitch that once again Capcom glossed over, I suppose.
Recently I had the same issue and I'm here to share what I think about it, maybe my words can eventually help someone who wants to save the progress on a typewriter and leave it as "Cleared Game" on Separate Ways mode.
You see, I beat Separate Ways three times and each time I uploaded my time to the leaderboards. The first time I noticed that an option to save the game appeared after the credits, but the typewriter didn't appear. I closed the game and went to do other things in my real life, but I had this in my mind and eventually ended up searching it online and finding this thread.
After reading what you guys said here, I decided to clear the game one more time. I beat it, but the typewriter didn't appear again. Considering this, I made another attempt, because I noticed a pattern in your responses: apparently the game only gives the option to save on a typewriter after finishing and leave it as "Cleared Game" in the second time you clear it, however, apparently this second clear must be right after you finish the first time, necessarily, because if you close the game (like I did after my first time ever) and try to clear it again, this second clear will be counted as first and the typewriter will probably not appear.
That's it, I hope it helps someone. Now I'm satisfied, I have "Cleared Game" in the story with Leon and in the story with Ada, I can go and complete other games knowing that I got a lot out of RE4 2005.

No, this method is not it either. I tried all this methods suggested in this thread, but none of them worked. But then, I had to format my computer and reinstall the game on a new SSD, after which I again finished the game after loading the final save point, the game asked me to "Save" without the typewriter, I said "Yes", and it suddenly worked, the typewriter showed up ! I tried it 2 times and it worked both the times. There were 3 notable things I did differently this time, maybe one of them is the reason:
1. Reinstalled the game on a new SSD.
2. Skipped the final cutscene (I don't really remember if I had done this in my previous failed attempts to get the save).
3. I waited like around 10 seconds when the game asks you to "Save" (without the typewriter) after the game is over.
