Normally using the console works for it. I've heard connecting via a terminal like putty works too. Depends on your server host.
Been hosting both private and on pingperfect, never used the "saveworld" command, just the /shutdown which saves the serverstate.
I'd advice against using their (pingperfects - or any other hosting site) restart/stop feature since that rolls back the time on the server - everything stays looted and built, equipment zombie kills stays mind you, just the clock turns back to whenever you used /shutdown last (or day 1 08:00 if you never used it).
