Make a backup you exit your game and also her game (renaming mods folder all the time, yeah, is tedious..
Or, the best one, make another installation of 7 days to die, make a direct access to 7daystodie.exe and stick it in the desktop, choose the one who will play with default way thru steam, and the one with the linked exe.

If you are using different mods for the same game client version, just create a desktop shortcut for each mod using the UserDataFolder argument.
For example, this is my shortcut for Darkness Falls.
D:\SaveGames\DF is the root folder for all the saved data. If I create a map the GeneratedWorlds folder will be D:\SaveGames\DF\GeneratedWorlds. I put the mod files into D:\SaveGames\DF\Mods.
