Items are not deleted from inventory, but there are hotkeys to Scrap and Drop items. Also, there are buttons in your inventory while interacting with storage boxes that let you shift all items from inventory to the storage box (I often accidentally shift all my ammo to a box I didn't realise had any ammo in multiplayer games).
