Easyest way i read to get rid of this is to get the Dev Shovel out of the CM menue (enable CM, enable Dev stuff (icon) search for DEV) and raise the soil (will destroy the blocks you dig in too) then use your shovel/pickaxe and clean the area and build it again.
As i said, i read that someone did it this way, never did it myself
I suggest to backup your savegame before you do that
What I mean is, when you place a block, even if just a sheet, it will take up a full block area.
The area taken by the invisible part of the block area cannot have items or blocks built within that spot, only on top of or around that area, making it look like the item is floating above the other or having a gap between the block areas.
If that's the issue, you need to remove the piece blocking that area and re-arrange it so they fit properly.
