But seriously I agree with you, it's not as if the jars are actually going on the fire and thus their integrity is fubar, we empty the contents into the pot for crying out loud so we should, as you say, retain them.
You're not going to walk around with a cooking pot for each stew, are you?
Let's face it; nothing in this game is subject to decay or spoilage yet, so if it does get implemented we're already one step ahead with sealable/resealable food jars.
It won't be Fallout 3 durable (TWO HUNDRED YEARS!!) but it should last a good few months at least.
Yes and you should get the jar back on consumption, like you do after drinking. You don't eat the jar.
I think there's a lot of little ♥♥♥♥♥♥♥ like this in the game, but I've just had to write them off as "creator choice" and live with it. Unless they change it that is.
I'd like jars back, obviously. Just like I'd prefer not to have to waste jars making Aloe Cream. Admittedly if you can make it you're very probably in or near a Desert biome, with as much glass as you need. But still, it's annoying.
You'd eat the glass jar with each drink you took.
You'd eat the can with each canned food item you ate.

Just kidding there, although the things I said are true, used to need bowls and used to eat your jars and cans when eating and drinking.
Seriously though, much prefer the updated game. It annoys me too in games when you lose a resource. I think the best answer for now though was provided, just edit the eat action for stew to get the jar back at that point. Similar for other lost jar food products. Pretty sure that is the only viable option at this point unless/untill/if TFP ever add a way to return additional items on recipe output beyond the item being produced. Since they can't break ever though, to me it is something of a fair trade at this point.
