I usually dedicate one corner of a room to workbench/general smelting with boxes above relating to a smelting dump box, weapons, weapon parts, and general crafting components.
In another corner I place Cement Mixers and Forges and boxes for Concrete production.
In another corner I place the Food Prep/Medical with room for campfires and a Chemistry Station. Sometimes I'll creative mode in things like the beer fridge, or fridge components instead of using regular storage boxes for the food storage. I considered just painting a storage box to look like these objects, but they have more ambiance when they actually sound like they are an actual fridge, than a regular storage box.
Along the Medical section, I put boxes overhead with room for medical components, and I've even creative moded the actual Pill case for medical supplies, even though the capacity is a fraction of a normal storage box, it's a matter of Aesthetics.
My current base design is to have a tower where the first floor is a dead space. Second Floor is the mini bike garage, and the third floor is the crafting area. I use the Business Pane Glass for Aesthetics to create big windows that you can see out of. Sure, the Zombies can potentially see you, but other than stray Cop attacks, unlikely for spiders to climb up the exterior as the third floor overhangs one block out from the second floor. The top floor/roof contains a garden and sniper area.
This was my original prototype design with a 7x7 interior. In a later game I build a larger version that had a 9x9 interior for multiplayer, and contained an extra floor above the Crafting area for Bedrolls and other Aesthetics, including boxes for clothing.

I've also occassionally placed storage in the floor/ceiling between floors so that they are accessible from both levels.
