Even if I consider myself kind of a "veteran" of 7DTD I often overlook those skills in favour of the juicyer once, but after reading this I'll go back and invest more into them in my current game.
On a side note there are a number of great guides on YouTube and I find this one on skills to be very useful and a nice Tricks & Tips starter for anyone:

I can see dropping bad mechanic and sexual tyranosaurus for them but it's gonna be painful not having them early game especially if you don't have a bike yet.
EDIT: Forgot to mention quality joe and secret stash, I can see getting them past lvl 100 but like I said by that time my bases are done and I won't need them anymore, I'd rather put them on combat skills by then.
I wasn't sure whether I would like to spend points on Misc. in the next playthrough, and with your post in mind I will likely do so.
I agree that bad mechanic, Sexual T, Miner 69er, etc. are really important. I am unsure if I have just been lucky though playthroughs, however in all three worlds I currently have (days 133, day 63 and day 18).
On my day 18, I have one more level to go before maxing out miner 69er. I have one more to go before maxing sexual T (I don't though). And I have maxed out secret stash. I don't really go near quality joe because to go from 25, 50, 100 for the amount of points (52, especially when I just did a quick play through and found a purple half broken wrench in a house. Luck cannot be fixed with skills) is not worth it to me personally. Especially when I was able to purchase a blue wrench on day 11. I have also maxed misc crafting on it.
While it might seem like it doesn't fit, it sure does! It's very cheap and considering there is a bit of a leap in the game where you aren't using your points as much due to needing to get to level 60 for steel smithing and the chem station, that is the time to use misc crafting.
Misc Crafting is 7 points total to max out while quicker crafting is 20.
The points you lose for misc crafting is quickly replaced while using an augur or doing the easy quests (kill female zombies, kill nurses etc).
EDIT: I am also level 7 for both weapon/ tool smithing. Level 5 in science. You can still accomplish the combat skills you need. Misc crafting for me makes building horde bases a lot easier as I use a tonne of concrete mix and iron bars, so to cut the time from over an hour to 30 minutes or less is too good to pass up!
