Play KSP if you prefer having objectives and a more realistic space simulation - You'll be taught how orbits and gravity works. You build space ships from a big selection of parts which you can stick together in almost any way that you want. It's currently more complete than SE and just entered beta.
Play Space Engineers if you like having more of a sandbox game - Do you like playing with Lego? It's a bit like Minecraft in space, everything is constructed with blocks (which can be optionally earned in survival mode by finding and mining resources), allowing for creative building, but there aren't many objectives yet - The game has a lot of potential for future expansion, though.
If you like scifi shows try SE. If you grew up during the early space program (like I did) and love that sort of thing, hurry up and buy KSP. If you like both, try both, but this is not a case where you should choose between the two. It's not even apples vs oranges. It's more like apples vs... hot tubs.
In KSP your ultimate goal is to send the little green people into space from their home planet with use of orbital mechanics by building rockets or spaceplanes, and explore other celestial bodies in their star system. You can simulate a space program and do specific missions you receive from the mission control, or simply launch your rockets wherever you wish, build space stations, bases from spacecrafts launched from the home planet. You can control multiple characters and spacecrafts by switching between them - while you can control characters directly, it's rather 3rd person experience, even if you switch to 1st person view perspective - you don't feel connected to the kerbal you control.
Basically what they feel like when I'm playing them:
SE = minecraft + space
Kerbal = flight sim + space
Short and concise, this guy gets it.
Space Engineers is much akin to the many block builders that flood the market and is one of if not the best among them. This is arguable on a great many points but for the sake of what it is it plays well, has a good deal of content, is updated regularly without skipping a beat and is very kind to the growing modding community. Skill and knowledge requirements are fairly low though scale depending on the task at hand. Capturing cargo ships and fighting other players tend to be the hardest tasks while everything else is trivial with a little patience.
Kerbal Space Program is difficult. It's exceedingly so and possibly not as enjoyable for the average user. Those who have a love for flight, space, and perhaps a decent knowledge of rocket science and astrophysics are more likely to enjoy it. It doesn't stop people from making silly things and trying to carve their own path, but KSP has more definite goals that rely on skills and knowledge.
I enjoy both almost equally, and play one or the other depending on how focused or serious I wish to be at the time.
