When having problems with a MOD = the best person that can help you is the Mod Author.
It works quite nicely, but make sure the ship is not attached to your station; it needs its own grid or not everything will get welded. Also each time the power goes out, you need to reconfigure the shipyard corners (if you can't meet default power requirements).
To be fair, my shipyard is 30x20x20 so it has large power requirements. If the yard is constructed and not welding/grinding, it'll outline ships inside it. They have to fit before the yard will run.
I've done this a couple of times, with a bit of trial and error. You need a powered projector, projecting the blueprint you want the nanite control factory to weld up for you, and if not part of the same grid as the factory, you need both a projection beacon and a repair beacon on it (must be fully welded up).
In my own testing, what I did was slap together what was essentially a projector on a stick, locked onto the top of my mothership with a landing gear, and with its own small reactor. I then built both necessary beacons onto the thing, set up the projector, and sat back to watch. A short time later, I was cutting an old KSH miner free, and it worked fine.
