Personally I don't like pointless enemy spam either. I'd really like it if virals wouldn't be triggered periodically or in seemingly endless waves at times. The problem is not how to deal with them but that they're annoying with their constant screaming and that they're forcing the playstyle of dealing with them on the player as running means they follow you anyway. At the same time trying to maintain a low profile doesn't work either because they *know* the area you are or even the exact position even if you weren't the source of any noise or combat action and aren't running either or even in camouflage.
If I replay the game I'll do it with the survivor mod (seems to have the most common sense put into) and the no virals mod. Eventually I'll also edit the survival tree to provide some resistance to explosions, chemicals, fire and electricity as all enemies have these resistances or gain them upon leveling up but Crane lacks all of these. I'll see if I can mix that to a functional mod.
What'd still be missing then would be something unique within each quarantine zone that makes it worth revisiting these (they're masterpieces of the game but sadly offer nothing special) and something unique that the special zombie types drop (and I don't mean weapons, sell-value items or weapon enchantments but some unique, relevant, repeatedly required crafting or repair items for the good stuff).
