How is my pilot being killed through 60mm of bulletproof glass by 12.7mm turrets?
Why is this happening? It makes very little sense, yet is happening constantly.
Do the bullets use some kind of futuristic tech to teleport through 60mm of bulletproof glass, then hit my pilot in the face?

In headons, the bullet can go through the nose of the plane and all the way through the engine, killing the pilot. It doesn't necessarily have to go through your bulletproof glass.
Bullet proof glass strong but not 12.7mm strong. While it will stop one or even two shots its not designed to be able to asbord a whole burst of machine gune fire and stay togther (might have been there to stop bits of enemy aircraft from hitting the pilot). A 12.7mm goes thru a good amount of steel and glass is no where as strong as steel and i doubt their bullet proof glass is as strong as we have today. https://en.wikipedia.org/wiki/Bulletproof_glass Now i know it wikipedia but its got a cool chart on what glass can stop what bullets of course take it with a grain of salt.
No cockpit is completely covered by bulletproof glass, even those that have it only have the front and sometime back covered, so it's more often than not the bullets would hit you from other angles anyway.
That bulletproof glass is a very small portion. There is still a lot of area around it can penetrate, usually the nose. It is there to stop a direct round to the pilots head, but most of his body is still in a kill zone. 60mm angled bulletproof glass will usually stop a 12.7mm from an aircraft, but the nose of the aircraft will not. If you are doing a head on, the key is burst and move as the enemy will do the same. Don't rely on aircraft armor or glass to protect you because it wont. Would help to know what you were using and fighting though.

The best way to not get shot in the face by bullets is to realize that head-ons are a desperation attack, not a winning stratagem.
They work if you can make the first accurate shots and dodge the enemy fire in time. Though you better have plenty of cannons. So essentially jets and most German aircraft.
