Once you started the invanding and after that you outragend your teleport range, you can still send troops to the enemy ship. I teleport my troops to a flying ship about a distance of 1000..(m? klicks?) .
Meaning they got worse when I try to make them better.
Might there even be a hidden bonus for boarding with certain ships, like the philadelphia Frigate?
Also having 11 troopers holding a cruiser after the enemy troops have been disintegrated, should be enough to fully capture the ship, those internal defences of the ships really cost way too much men, after finishing of the enemy troopers.
There are currently no hidden bonuses for boarding, however you do have perks (Field commander) and officers at your disposal that influence boarding.
Regarding the internal defenses of enemy ships and trooper numbers, we still have to balance everything out. This will also be influenced by the selected game difficulty setting.
Hope this answers your questions :)
