Empty Cities, villages and towns
Soooo I've noticed after travelling extremely far away from my main spawn area(empire citizen story) after a while of travelling, all of the cities, town, villages and etc. that I come across are completely barren and unmanned. However, everything inside of the villages, towns and cities are intact and everything to loot is all still inside of the buildings. The last 3 places I've been to didn't have a single soul in the area (The Hub, Squint or whatever the shek city is below the hub, and a village in the swamp). I've stolen all the stuff worthwhile though and food sooo....yay? I'm assuming this is a weird bug because I don't see why these cities and villages would be empty, but still have everything inside of them. Anyone have this same issue?

Import your game. This is a common bug that is caused by starting a new game while in an existings save.

Doing so can cause odd bugs because the game cannot properly forget the data of the old save. Importing resolves most such issues.

Appreciate the response/help. The only other problem that rises from importing the save however, is it basically resets all of the towns and cities to default, including their loot. So any cities that were captured, destroyed etc. are all reset to default which kind of sucks :/

If you've been triggering world states, those towns will not reset with default import settings. Generic NPCs will reset, while uniques are despawned, but saved in whatever state they were in at the time of the import. Meaning that any world states they are part of are preserved.

Just entered Catun, which was empty not just of NPC's but of all loot and furnishings. All buildings under tooltip read "No Faction". Importing did nothing (tried twice); and as my party moved away from Catun caused a hard crash, requiring a system reboot. Playing v1.0.55 STEAM version.

This was first empty settlement encountered on Day 30 of a Bartender start (Northern UC). Playing with Kenshi Genesis and 7 other mods; with all of which I've logged 1,800+ hours and never seen this bug. This bug is possibly due to a mod; but Google shows nothing about it that I can find.

STEAM autoinstalled v1.055; but Kenshi wiki shows v1.0.57 as latest (undated) no-experimental update, but STEAM doesn't list it as optional Beta.

Edit: Just returned to Kenshi from a year away. Dunno what game version was up a year ago.

importing still works in fixing this issue

Definitely sounds like a mod. There is no way to get "no faction" to be part of a town like Catun in vanilla, even through a bug, as it's just a faction that is manually placed to take the spot.

What I would do, since you have so few mods, just disable some and test importing. With a few tests it should not take long to locate the one causing it, assuming it is a mod.
