There is no real inter-faction conflict or way to destroy a faction. The only thing you can do is make their patrolling units weaker and smaller. There is basically nothing diplomacy wise or interacting with factions that aren't the big 3 other than making the green bar go up a little or make the red bar go all the way down.
1.Second Empire Exile - if you kill Mad Cat-Lon and all Stormthralls in the Cat-Lon's Exile location.
2.Skin Bandits - if you kill Savant and all Skin Bandits in Horrible Ruin.
3.Reavers - just kill Valamon and they will completely disappear.
4.Southern Hive - if you kill the Queen and finish off the remnants of the faction in 3 Hiver-Claimed Armory.
5.Anti-Slavers - if you kill everyone in Spring, then kill Bo's group in Black Scratch, as well as the pacifier in Mud Town.
6.Second Empire - kill everyone in locations under their control.
7.The Gorrillo Bandits - kill Gorrillo and everyone in the old prison.
8.Thrall Masters - kill Screamer the False, Ponk and everyone in the Tower of Abuse.
9.Preacher Cult - kill everyone in the Cult Village or kill Tinfist, in which case the location will be captured by Slave Traders and all representatives of the Preacher Cult will disappear.
10.Flotsam Ninjas - kill Moll and everyone in 2 Scout Post.
11.Slave Traders - if you kill Longen,Lady Kana,Slave Mistress Ren,Slave Master Haga,Slave Master Ruben,Slave Master Wada,Slave Master Grande,Slave Mistress Grace,Slave Market Master,Lady Sanda,Emperor Tengu,Lord Nagata,Lord Inaba,the pacifier in Stoat and be sure to NOT KILL Tinfist.
Kenshi uses the concept of world states to simulate, if something impactful happend to a town or faction.
Killing the leader is often a condition to trigger a change in a world state.

Destroying a faction requires a world state linked to that faction. The spawning of squads and raids can be tied to world states.
Dust Bandits and Black Dragon Ninjas don't have world states in vanilla game.
However, there are mods adding them to these factions.
