What are the diffrences?

Quake II on PC is the original game, on the N64 it's it's own adventure kind of like a mission pack, and it also takes some levels from the mission packs and re-arranges them.

It's a seperate adventure on it's own and it's pretty fun

Something like in the case of Doom 2 and Doom 64?

It's not visually different from Quake 2 the way Doom 64 was different to Doom 2. The weapons, enemies, textures, and sounds are pretty much the same, but the levels are way smaller. Some of the main differences with the N64 version:

Power shield has a time limit when activated.
Weapons have muzzle flash graphics.
BFG10K draws green lightning bolts on projectile impact.

I've only played the N64 version through an emulator, but it's fairly faithful. It did help me with designing some muzzle flash effects for Q2 weapons in my own mod. :)

The level design by far. only so much you can put on a Disc vs a harddrive. Applies to psx also. techincally any console. PC is always better
