I am using Crusade. Clearly, something has been messed up, unless this is somehow working as intended.
I'd very much like an option for the players to be able and set the % of planets that should be habitable.

Yes and galaxy map scale played on is also a factor in the number of habital planets generated, the bigger the map the more spread out habital planets will be.

On a more serious note,
that's why I suggested the players to take control over that. I enjoy games where finding a habitable planet is hard and lots of battles are fought over that.
There you go , IMO it shouldnt be HARD to find a good planet .
Many people have been playing this game for over two years. I have over 4000 hours playing over a span of two and a half years into this game and yes, a lot of "us" used to complain there were not enough habital planets despite having it set to abundant.
All he did was point that out as an irony.
Still working on it.
