How to empty water bottles etc?

You can't empty them as of now, sadly.

So does this mean were bound to put ourselves into risk of getting sick from using the bottles?

Well, you could craft a fire and light it. Then use the water in the bottle to extinguish the fire by holding the bottle and left click.

I think you can pour them into barrels.

It works but doesn't seem to be persistent (for the barrel). Sometimes i have to trick it to work by using an other bottle to select the pour mode first
