What version of the game are you running?
However. I did see a Youtube video by Matt Lowne where he also had the same problem. Someone had explained in the comments that this is a game bug and alot of other people admitted to having the same problem. Some of which weren't running any mods whatsoever.
I've noticed that the bug occurs when I start throttling in map view mode. And when I exit map view, most of the audio is gone. You can still hear ambience, music and the staging sound. but nothing else like vessel parts and engines.
I'm still open to any feedback and if anyone knows if this problem can be solved.
It got pretty consistent for me, then I updated the GPU drivers and it went away and the sound was good, then it recently returned again. Maybe it's time to update GPU drivers again.

its main trigger is timewarping and sudden scene changing when you do it
timewarp a lot and often and go into map in and out and you'll start experiencing this audio disconnect, its as if your ship sounds are desyncing into where you were before those actions, eventually vanishing, requiring a restart
some mods cause this mess up more often like time warp mods and others
Try to do a file verification on steam, a lot of files are missing after installing mods
