@OmegaKiller: Might be both, although my guess is that its not GPU related - I'd go with verifying the game via steam, if you have any mods, try to turn them off and see if its gone. If not, you can reinstall GPU driver and directx. If you see some pattern in what causes those freezes (using certain item, doing sth) it will help to address the issue.

Couldn't find/figure out modern NVIDIA panel version of:
"5) Change these values:
a) Preferred refresh rate – managed by application
b) Display technology – fixed refresh rate"
Just wasn't there, but the reminder to take v-sync off and force triple-buffering seemed to greatly help, THANK YOU!
SOLUTION:
Go to NVidia control panel.
Program Settings -> Don't Starve together
Use integrated graphics.
Now the game runs smoothly at 60 fps.
