The next available phase in chapter 2 is "Berengar is Alive!", after you're given post-battle info on finishing the [Force Reconn] mission quest for either the Scoia'thael or Order.

I see. But did you also eliminate the drowners and get to the place shown in the video? Did you then receive the reward from Vaska, which is not the one originally negotiated, but one that is essential for reaching Chapter 3?
If so, you don't need to worry about the missing corpses. They are the dispensable part of the "Berengar's Secret" quest, which spans the first four or five chapters - depending on how you play. The information that Geralt reads from the corpses later turns out to be wrong.
The lack of the corpses is extremely unusual, but harmless as long as it is not due to corrupt save games / installation. To be on the safe side, you should check this:
