Report a translation problem
I don't know about you but I have my OS installed on a SSD and Steam and all my games on a different HDDrive. I think Steam is supposed to be putting something in "My Documents" (Which is on a different drive than the game) but no matter how many times I "Verify" the files through Steam or even redownload the entire game (which I tried 3 times), it does not fix the problem.
I even bought and downloaded the DLC in hopes that it would do something different.
PS: I'm new to this whole PC gaming thing so I'm sorry if I sound like an idiot who doesn't know what he's talking about.

It works!!
Linux issue is different PappaJoe and is due to your instalation setup having issues. These instructions below will work on Linux but not on Windows or Mac.
The issue you mentioned only happens if you try and install the Windows and Linux versions on the same Steam library folder (or something similar like copying Windows data to save time).
If you do a clean install of the Linux one after making sure manually all data was deleted the game will install correctly.
The Valve server only has one version of the Linux data that you can download and it has lower case folder names, as you mentioned you had an upper case Binaries folder this shows you must have some Windows install data installed in the folder somehow as only the Windows install has a capital letter in the Binaries folder with a similar file structure.
Once you install it in a clean Linux only directory you should be able to play without any problems.

I just installed XCOM: Enemy Unknown on Linux for the first time in my user directory (nothing is shared with Windows) and I get this error.
It's likely something to do with your setup or distro, we have found some unsupported ditros you need to take a few extra steps to make sure your distro is ready for XCOM. Contact support with full details of your hardware and software setup and we can investigate.
Given the thousands of hapy gamers it's likely a small setup issue on your install that should be easy to find.
On my Mac I got exactly the same error message and the solution was:
My Steam downloads directory was on a "case sensitive" file system.
I switched the file system (copy, format, copy) back to case insensitive and now it works :-)

We've not heard of any issues like this on Steam on supported OS/Hardware combinations. Have you tried a clean installation of the game and have you installed or are running a none standard distro?
I have OS X 10.11.2
Just bought and freshly installed XCOM: Enemy Unknown, no DLCs, first time. Cannot launch the game because of the error mentioned above: 'Failed to find default engine .ini file to retrieve My Documents subdirectory to use. Force quitting.'
File system is case insensitive. DefaultEngine.ini is present at ~/Library/Application Support/Steam/SteamApps/common/XCom-Enemy-Unknown/XCOMData/XComGame/Config/
Verifying local files, manually cleaning and reinstalling don't help.
Any suggestions?
